• Gut-derived Bacillus velezensis from A. dichotoma antagonized F. graminearum. • The Bacillus strains promoted maize growth and inhibited fungal development. • Fludioxonil showed high activity and was compatible with Bacillus strains. • Reduced-dose fludioxonil with Bacillus suppressed fungal growth in vitro. • Combined treatments improved maize stalk rot control under greenhouse conditions.
