• We use UCEs to build the most complete phylogeny of Leiosauridae. • We propose a complete evolutionary history of Leiosauridae distribution. • E. leechii colonized Amazonia following a SE-NW route in the Miocene, not NE. • Plio-Pleistocene climate changes influenced Enyalius distribution along biomes. • We propose a new mechanism for the south-north break in the Atlantic Forest.
