• The phase-frequency relationships of both isotopes are analyzed under the in situ Rb magnetometer, identifying their unique phase error. • A novel phase error suppression method based on reference frequency modification is proposed. • It modifies the reference frequency to critical feature values, enabling simultaneous nullification of phase errors for dual-isotope Xe precession signals. • The method improves the long-term stability of Xe precession frequency measurement.
