• 468 plastomes of the alpine herb Rhodiola bupleuroides reveal four deep QXP maternal lineages. • Intraspecific divergence in this seed-limited species initiated during the Pliocene. • Topographic isolation primarily restricts seed-mediated gene flow and shapes plastome structure. • The Hengduan lineage retains high chloroplast DNA diversity and enriched complex SSR motifs. • The southwestern plateau lineage exhibits stronger codon usage bias and lower diversity.
