• The muscle transcriptome of shrimp infected with EHP was analyzed through RNA-seq. • EHP infection significantly down-regulated the muscle growth-related genes. • EHP infection markedly inhibited the cell division and molting processes. • Humoral immune-related genes ALF and PPAF3 were significantly up-regulated. • EHP infection induces the expression of mTOR pathway and its negative regulators.
