• eDNA recovers higher phytoplankton diversity than microscopy across trophic gradients. • Microscopy diversity saturates under hypereutrophic conditions metabarcoding does not. • 16S rRNA reveals clearer communities' structures than microscopy and 18S rRNA. • Metabarcoding detects diverse microorganisms that are undetected by light microscopy.
