• Reproducible HiFi long-read workflow achieving species/ribotype resolution for harmful microalgae. • ITS–LSU HiFi survey recovered 44 lineages (17 known, 27 putative) along China’s coast, greatly extending recognized Amphidomataceae diversity. • Basin-specific AZAs contributors: Am. languida and Az. poporum (Bohai/Yellow); Az. dexteroporum, Az. poporum, and Az. spinosum (East/South China). • Niche metrics (Levins’ B², Schoener’s D) and k-means (SST–salinity–TRIX) identified three ecological groups that match MaxEnt habitat suitability for AZAs producers.
