• Toad-headed agama is a widely distributed group of lizards across Central Eurasia. • A robust phylogeny was inferred via multiple approaches on genome-wide data. • Reticulate event was identified leading to the speciation of P. mystaceus. • Toad-headed agama may have originated approximately 39.72 Ma in Central Asia and Iranian Plateau.
