• BC/ZVI-SA achieved 71.3 % nitrate removal in water and 97.6 % in sediments. • BC/ZVI-SA drove bacterial assembly dominated by heterogeneous selection. • BC/ZVI-SA reinforced redox gradients and Fe2+/Fe3+ cycling, enriching key taxa. • Bacterial connectivity was enhanced while fungal networks showed higher modularity. • BC/ZVI-SA increased bacterial community stability and reduced sensitivity.
