• Polls’ isolated geography enabled comparative zooplankton surveys to identify likely intermediate hosts of Marteilia pararefringens in its northernmost range. • Larger polls with greater seawater exchange had higher zooplankton diversity, but communities were still dominated by few taxa; Acartia margalefi was ubiquitous and relatively more abundant in smaller polls. • M. pararefringens showed strong seasonality at Agapollen: first detections early June, peak in June–July, loss by late July, then reappearance in late Aug–Sept with plankton peaks. • Paracartia grani was the most frequently PCR–positive taxon for M. pararefringens and was seldom observed at polls without detected parasite infections. • A. margalefi was the second most PCR–positive taxon; single detections also occurred in bivalve (Musculus subpictus) and decapod (Athanas nitescens and Carcinus maenas) larvae. Faint detection of Marteilias sp. was also observed in polychaete larvae (Platynereis dumerilii, Syllidia armata and Tubificoides benedii).
