• PE-MP exposure reduced growth performance and flesh quality in loach. • PE-MP exposure increased fiber CSA, diameter, and spacing, but decreased type I density. • PE-MP exposure was associated with gut microbiota dysbiosis. • FMT supported the involvement of gut microbiota in muscle and flesh quality alterations.
