• scRNA-seq reveals functionally distinct clusters in L. bulgaricus. • Genomic integrity and energy homeostasis appeared to be important determinants of survival during freeze-drying and storage. • Mg2+ increases survival 2-fold after freeze-drying and 5-fold after storage. • Mg2+ supplementation correlated with preservation of translation, DNA repair, and central carbon metabolism during freeze-drying and storage.
